Personally the tour of the channels I like to do from Muyil, there are boat cooperatives that do it. They also do it from within the Reserve, but it is more expensive and it is more difficult to gather people to share the expenses of the boat, that is the difference.
What I advise you is to go to Punta Allen first, sleep there (look at AIRBNB that has different options if you do not find a hotel, if you arrive early one night is enough), do the tour by open sea to see turtles, dolphins and the natural pool . In the town, ask for the excursions through the lagoon. If you convince you can do it from there, but back you know you have Muyil to do the boat through the channels.
Leaving the car at these points is safe, the same boatmen take care of the car in the parking lot. And you'll find food that is not seafood and fish, that's for sure too.

I just arrived from Rivera Maya. I went by car to Punta Allen. Even with the road in good condition and without stopping, it took us two and a half hours to get there! The tours from there cost around 3000 pesos per boat of 6 people, although you can haggle something. If you arrive mid-morning they will no longer offer you tour at four o'clock in the afternoon. We stayed to sleep at The Fisherman's, a small hotel restaurant. No frills, but with pool and air conditioning all night, since the electricity is cut at ten o'clock in the night throughout the town until the next day, but this hotel has its own generator.
We did the tour to the 7 in the morning, very good time x heat, but we could not choose, since the rest of the day they had booked for group tours from outside, so make sure the trip before venturing to there .
